The errors of interest (from their BGMS log) appear to be

- WARNING : /ProjectLink/sharingFolder preference not set or folder not found\

and

Nested exception is: wt.fc.collections.CollectionContainsDeletedException:

The object with the following key was deleted or inaccessible: "wt.projmgmt.admin.Project2:4657185209" email sent to Administrator<mdasprt@us.ibm.com>,brchrist<brchrist@us.ibm.com>,rfadmin<florencr@us.ibm.com>,

I've already written the customer, asking for some additional information and making some suggestions.

I've also instructed them on gather some VERBOSE logs if none of the suggestions give them relief.

If anyone has any ideas on how to further trouble-shoot or debug this situation, please let me know.

Have you set this preference?
It should fall back to "root" in case folder is not found. Most likely this is resolved meanwhile
